Witnesses said a man entered the Palms Motel in McMinn Street holding a pump action shotgun and started firing inside.
He then fled the scene and remained at large for about an hour.
The suspect, aged 45, was arrested by police near Daley Street in the Darwin CBD shortly before 7pm.
There is a second crime scene on Gardens Hill Crescent outside the city centre.
There is also possibly a third crime scene at the Buff Club on the Stuart Highway.
Prime Minister Scott Morrison called the shooting "terrible news".

Stake Hill shooting leaves one man dead and another charged by WA Police with murder
An alleged gunman has been charged with murder after another man was shot dead at a property in Mandurah, south of Perth. WA Police said a 61-year-old man died after he was shot about 5:00pm yesterday at the semi-rural property in the suburb of Stake Hill. Police say alleged gunman, a 45-year-old, was ‘well known’ to them.
"He was wearing high-vis, we found one person in the rooms that he shot up. Scary," Mr Rose posted.
"We witnessed the man walk through the hotel shooting 10 times and then get into his truck and drive away," he wrote in another comment.
Police earlier said the suspect was described as wearing a high-vis shirt and driving a while dual-cab ute.
Woman feared dead after ultralight plane crash.
